tags with seo plugin?

hey warriors,
i just had a quick seo question (in relevance to wordpress) that i had no idea on.
If i am using the all in one seo plugin (or the built in feature of some woothemes, thesis, etc.) and i put the tags for my post in the custom boxes, should i also put the same tags in the default wordpress boxes?
What effect on seo does this have?
