Failed to rank due to backlinks?

Can anybody advice me with something..will 64K links (yup..that's what google webmaster said) from 1 website hurt your rankings? or even penalized by google? I have another website that gives me 300++ links (Yahoo site explorer) in which I don't even know of..I've checked but couldn't find my website anywhere even on the "recent comments" section. What should I do? I've failed to rank in what i would say easy micro niche segment with the the top 3 websites having only 20-40 links..with the FIFTH! website which is an eHow website is having 2...yes! 2 backlinks..my website is fairly new around 3 months old..the #1 website is unranked with 20 backlinks and the #2 is PR0 with 40 backlinks and I mentioned earlier that eHow at #5 with 2 backlinks. What I couldn't understand is it should have been easy for me at least to be in top 50 right for a decent new website with SEO optimized right? Any ideas would be really helpful..Thanks

Situation Breakdown:
Yahoo Site Explorer: 340 (300 or so alone is from a single website)
Google webmaster: 64K! ( 34 links from other websites and the rest from a single website!)
Website now ranked at: #160 (With first 1-2 months missing from SERP with "Broad" search)
#1 - 20 Backlinks mostly from profiles
#2 - 40 Backlinks
#3 - 1220 Backlinks
#4 - 196 Backlinks
#5 - 2 Backlinks (eHow)
#backlinks #due #failed #rank

    it all depends on your entire sites profile and linkgraph...

    If your a new site (which your not) your F#$%$#

    If your site is BBC.co.uk not much of a problem

    If your site falls in between, well it is going to depend on the details

    Hmmm..I think i got throwned out of SERP earlier because of the massive backlinks..but it surely puzzles me why I failed to rank..

    So you have 64k backlinks from 35 sites total? So, 35 different IP's show up that are linking to you? I think you should diversify.

      No..no...64,000 +- from 1 website alone and the 35 is from different2 websites..

        64k backlinks from one website? That isn't good. Why haven't you distributed them a little bit?

          No..It came from 2-3 blog comments and somehow I guess it gets syndicated to other pages as well through 'Recent Comments'..but 64K pages in google webmaster tool? I have another website that I did 1 blog comment, It also causes me to have 300+ backlinks in YSE but google webmaster tool correctly shows only 1...Does all that links are bad for SEO or should I just let it be? It's kind of hard having all that unnecessary links when we're focusing to check for other backlinks.

    I agree with diversification for sure.

    It's hard to tell, but here's my opinion: I think you need to focus on diversity of domains as opposed to a ton of links from one domain. I've read massively about this and dug out some metrics from some highly reputable SEO experts that deal with SEOmoz and others that specifically say that 100 links from 100 different domains is better than 1000 from 1 domain.

    I think I'm reading what you're saying right. If I'm not, than disregard my response!!

    Either way, interesting stuff. Keep us informed.

      No need to consider that under your skepticism list! I have tested that quite extensively and the ratio is even larger.

      I would go as far to say 5,000 links from one domain is equivalent to 100 links from different domains.
