    My top 3 would be...

    1) Market Samurai:- Can't beat it for keyword research and competitive analysis.
    2) Submit Your Article:- Some people don't rate it but I've been able to consistently increase my rankings for different keywords using Submit Your Article so gets a big thumbs up from me.
    3) Google Analytics:- Whilst not everyone would consider Google Analytics an SEO tool, if you use the information correctly you can increase your future keyword rankings. If you look which posts are getting the most organic traffic and which keywords are driving visitors to your website you can base your future keyword research on this and then rank for related keywords.

    My top 3...

    1. Microsite Masters (my product) - I don't want to be self promotional, so I'll just say the main reason (I don't mean only, but main) I say this is top 3 -> The ability to CSV export all of my URL's in the top 100 for a term so I can consolidate the power into one of them or boost the other X up. Easy 2nd to 1st page in under a week if the placement's already there.

    2. serpIQ - for seeing whether or not I should actually go after a term. Terms look great on paper with search volume and all of that, but once you put the on-page metrics next to it (and off page as well) - it becomes a much clearer picture.

    3. Private Spinner.

I didn't put any link building tools because all of ours are internal and I didn't want to be the "tease" guy going "ha ha, all three: Mine, and you can't get them!" - so that's why none of them are (direct) link building tools.

Well, this question is only interesting when you know what people do. I am a consultant working with my clients' online marketing.

My top three tools for active SEO are:

    * Market Samurai

    * My own suite of custom built tools (which has helped me to pull in many millions (!) of visitors to my clients' sites and find flaws in their onsite SEO)

    * (none, because my second bullet is actually a suite of tools )

    ---
The following tools are for checking purposes mainly:

On top of this I use a fantastic plugin for Firefox called Simple Links Counter. The author of that plugin seem to have stopped working on it so I validate it for every new version of Firefox. You can find these validated versions here:

Simple Links Counter for Firefox | Magnus OMX

I have also found uncontrolled outbound linking with the NoDoFollow plugin, but I don't overuse it. This plugin can be found here since the creator has stopped working on it:

NoDoFollow for Firefox | Magnus OMX

Finally another tool that is very useful is FireBug for Firefox. You can find that with the AddonOns search inside of Firefox.

(and yes, I know that this was more than three tools )

You can use Google Keyword Planner for analysing and selection of keywords for your website.
Google Webmaster Tools for simply adding and verifying your site and to get
detailed reports about your pages' visibility on Google.
You can also use SEO Moz tools for analysis.

Google analytics is a good tool when starting a new website, since it will help you track the history of the website (i.e. page views, keyword searches, locations etc).

I would also suggest iwebchk.com, it's a free tool that provides plenty of information with good results for quick fixes.

      Hope this helps,
