So I was going through webmaster tools on the one site I had get hit by the penguin update.
I noticed that my internal links were all exact match of course because of the page title.
As they are all on the nav bar they are linked to from every page, could these hundreds of internal links be screwing my percentages with the over-optimization penalty now?
