Help with my Bizarre Google Dance

My site has a homepage+ 3 silo category pages.
I treated them all very similiar. I had one main article that I submitted to Ezinearticles for each (4 articles total).
After new pagerank updates by google, interestingly HomePage has PR of 0, and 2 of the silos have PR of 1. But what bothers me is that Ezine article that I have on HomePage has PR of 1. Thats very interesting because ezine page was less than 1 month old..My site is 3-4 months old, and google indexed the original article on my page 3-4 months ago.
Now all my test keywords for homepage, don't rank at all in google...They were all steady in top 10-20 since the day my article was indexed 3-4 months ago. (The Ezine article is ranking top 20).
My other keywords have totally stabilized as if the dance is over.
Google seems to be punishing only my home page. I am actually ranking #1 for a good keyword on one of the silos, so I know my whole site isn't being punished.
Im not even sure if I can have an ezine article removed, but should I try?
Im now convinced google does not know where an article was first published and instead relies on backlinks to decide where article came from. One site that picked it up for syndication stripped my link but kept the Ezine link...I corrected this yesterday by emailing site owner.
Also I added 6 review pages to my site, and google hasnt indexed them in about 4-5 days even though ive submitted them to 10-20 bookmark sites as well...Maybe nothing too unusual, but in the past they indexed them within 24 hours.
