Based on my experience, you don't have to optimize all those 6000+ pages because it will take a long time.

Focus on pages that provide good information. Those pages that get lots of visits. Pick them carefully and optimize them.

Don't forget to build an internal linking structure to help visitors in pointing to the right landing pages.

I have a site with over 10,000 pages, but I use php and the pages are built dynamically based on parameters in the url. I then programatically set the title, description, etc based on those parameters.

Doing 6000 static pages manually would be ridiculous.

They were ranking well until penguin, but it got hit and hasn't recovered. Google also hurt the niche by offering their own tool at the top of the search too. Pretty stupid in my opinion because when people visit adsense sites, google makes money. If they don't leave google.com, google doesn't make crap.

If it is cms like wp etc then it will be easy in compare to all statics pages. Else pick up top priority pages and do optimization of those pages and yes, set site structure with internal link building. If you have budget then you can outsource all work at low rate.

CMS is Joomla 2.5, Is there any extension to do it automatically,
And well i can hire a freelancer for that but how much time it's going to take,
like 100 hrs or 300 hrs :confused:

And if i am doing it manually then how should i keep track to the pages, i have done.

And one more thing the main reason for optimizing the whole website is,
well according to google webmaster, there are 200,000 imperations per month and only 5000 visits

Well, most of the content is unique, i have spent more then 10k$ on website's content

You only need to focus to your top pages. You can see this in your Analytics or in GWT.

Well, there are few things which are applied to all the pages..

use related post plugin...
recent post plugins..
most read plugins.

inter link automatically with the help of any plugin
create RSS feeds
create automated social submission
create auto meta description.
create tags in sidebar, applied to all the pages.
