Majestic SEO is my staple. I also use open site explorer by Moz. But Ahrefs is the best (better than majestic) for finding spammy links.

If you mean onpage analysis the best free tools I know to check a whole site are Xenu and Screaming Frog (which is limited to 500 urls per site in the free version). Both are crawlers that will give you a good insight on title, metas, response codes and much more.

The thing about those is that they won't point you the right direction to follow so you'll have to analyze the crawling result and extract your own conclussions to identify improvement opportunities.

Screaming Frog SEO Spider.
