Google Webmaster Tool, Duplicate Content Question

In Google Webwaster Tools, under HTML Suggestions. I see "Duplicate meta description" and "Duplicate title tags".
The original page is listed but these are too:
/
/?gclid=some random string
No doubt people are linking to the page using these as anchor text.
Now I have canonicals from SEO Plantinum via WP? Shouldn't this plug in stop this?
I tried to remove these URLs via Google webmaster tools but it tells me it's going to be a site removal, not a page removal.
So what can I do about this?
