Silo structure question

I have been reading a lot about silo structure and I feel my website page rank could be improved if I implemented it on my website.
The problem with my website is I have a mega menu with lots of links to catergories and sub-catergories that is pulled into every page from a single txt file using php. This means I can only have one instance of the menu.
At the moment I have no-followed most of the sublinks on the menu but I stopped there as I was unsure if I was doing the right thing. I am doing the right thing by siloing my site? Or should I let the page rank seep down into every page, category and item?
Also I am currently in the process of revamping the onsite SEO. As I have a lot of overlapped keywords in pages and categories and I am trying to clean this up.
