I was affected badly by the Penguin update. I think a few bad articles on my site may have caused this.
What should I do with them?
Is it fine to make them nofollow or
Should I delete them completely from my site?

I'm not too sure how just a few articles would have your site dropped it's been playing more havoc to sites who had bad links heading to them but re-look at your site and articles then re adjust as you see fit.

What do you mean by bad articles? If they are completely illegible, spun garbage then yes, you should delete them. They are serving no purpose.

If not, perhaps you could clarify what you mean for us.

If you think you lost your ranking because of bad content on your site then the best thing you can do is update the site either by removing the content/page or adding new article.

I think a few bad articles won't do much to cause a severe drop in rankings. It was probably your backlink profile that was the culprit.

    Just my 2 cents.
