Basically, my website is at... www.website.com/subject

As this is not professional, I purchased subject.com created the addon domain and did a 301 redirect.

So now, my website should ONLY only appear to be at subject.com

However, it's been several months since I did this and still google indexes both URL's. Some search terms display the old URL and some display the new URL.

Can anyone please explain this?

One reason can be that the SEs had not visited those old URLs yet and have no idea if they are redirecting or not.

So you think this will fix itself in time?

If Google hasn't already self corrected the SERPs by now (you said it's been months), more time isn't going to help.

The only way Google will consistently reindex a page & show that page in the SERPs is If the old web page/s still exist. Delete the old web pages you don't want indexed, then verify you have the 301 redirect setup correctly by searching the old URL in a incognito browser.

Make sure the 301 redirect works for any/all of the old URLs showing up in Google SERPs.

Also make sure you don't have any xml sitemaps submitted to GWT (Google Webmaster Tools) for the old domain, otherwise Googlebot will keep returning to the old URLs that you don't want indexed.

You can tack the risk and jump onto Google tools and force update the modification

But if you do remove the profile you set up.

This will helps, if you need more info let me know.
